NOW FOR THE ONE THING EVERYONE SEEMS TO BE MISSING. The Alien egg chamber is not part of the ship, I don't know why everyone keeps thinking that. The egg chamber is underneath the ship as Kane states it's as hot as the tropics it appears to be a CAVE. This is not a converted cargo hold, but underneath the entire ship. We have all seen the hole in the floor which was left by acid blood of what was likely a dead xenomorph like creature. This chamber was never meant to be accessed the way it is. Also you can bet no queen alien layed those eggs, and those eggs could give birth to other alien like creatures, including a possible queen. Also Those eggs where either place their by hand, or ampules where placed their then converted into ovomorphs using human embryos possibly the ones on board covenant, or Shaws

Time and budget at the time didn't allow its development so it basically got written in as part of the ship. Believe me- there are others who can break it down way better. I just gave the fast down and dirty.

This actually give validity to what you said, but as far as the script is concern the only thing which is cannon is the fact that its a cave. You cant go by a script that has the space jockey as some kind of creatures skeleton that has since changed into Jesus.

Particularly the bit about the jockey having been infected, birthing a queen, crashing the ship, then this queen finding some cave under a ruptured area in the ship and laying her eggs. This would tie what has been shown in the films together rather neatly.
If this is the case, I am hoping for some sort of struggle between David and this engineer leading up to the crashed derelict. And no, not some narrative where David has become good and is protecting humanity. I'd be more interested in a narrative where David is fighting for dominance over the engineer or the engineer is attempting to steal David's technology leading David to attack with the pathogen.
Either way, black goo exposure to the engineer is likely what brought about the eggs. I think it does make more sense than a facehugger randomly escaping from a cargo of eggs that were in a massive cave on board of an engineer ship.

1; The blue mist, definitely technological.
2; Look at the walls and layout. NO way is that kind of ordered and complex structuring done by a queen. This kind of ordered layout also eliminates any kind of geological processes.
3; The curve of the chamber follows the curve of the derelict's main hull-body somewhat closely...as if it were a modular bomb-bay attachment to the bottom of the hull, akin to mission-payloads seen on Military aircraft today.
4; The design aesthetic matches too closely to the Space Jockey's control room for it to be a cave or a queen's hive.
5; Artificial light sources present. The chamber is not lightless, it's very dim, but not lightless.

When the space jockey was designed, it was not necessarily meant to be a suit.
2 quotes from Giger:
"The creature we finally ended up building is biomechanical to the extent that he has physically grown into, or maybe even out of, his seat, - he's integrated totally into the function he performs."
"The pilot is conceived as one of my biomechanoids, attached to the seat so as to form a single unit"
So the original reason for it growing out of the chair, and whatever they end up with by the time these prequels lead to the events of Alien, might be very different.
Same thing with the egg silo. Dk mentioned the story behind the original concept and what ended up being in Alien. As of now, it is part of the ship and the eggs were cargo. Could that change? Possibly. They've retconned things before, so they can do it again. But until then, anything other than the information we currently have is a theory. Theories are good though, as long as we recognize them as theories.
Lastly, "like a cave" does not necessarily mean an actual cave.
