It is very likely from the moment Logan and Harper had been brought in to work on the Plot for Alien Covenant that the movie would lend to sequels, they set up sequels that would eventually arrive at ALIEN.
So they would have a great idea and discussed where the Franchise would proceed as far as brainstorming the dots that connect to Alien which is why RS had said it would need at least 2 more movies before we get to ALIEN, this is because they had a idea where they are going and Logan would have been working on the sequel at the time of prior to AC Release.
RS then confirmed they are nearly done with the Story, and hinted that the movie would have been scheduled for a July 2018 Shoot Date (approx) However its logical that the performance and reception of Alien Covenant would have made RS/Logan and FOX have to carefully evaluate the approach they was taking.
This did not mean the movie was on Hold, it would likely be a case of trying to look at why AC did not do as well as expected and consider if changes needed to be made with their plans, as surely FOX would not want to push ahead a Sequel that sets up a 3rd Alien Prequel that connects to Alien but then finds the sequel does not do well, leaving them with a unfinished Story with that Final Piece of the Jigsaw to Alien to yet be worked on.
I would not read to much into those other rumors, they could be true or maybe not, just because some stuff got Auctioned is no big deal to say a Movie is Canceled... we dont know what was Auctioned if anything.
I would not think the AC sequel had got to far into Pre-Production as of September, not in regarding to working on Props... and we dont know what the next movie Plot would have been about, but there is a chance that re-visiting Davids Workshop was not needed, and so such Props would not be needed.
A lot of the Story from AC to Alien can be by-passed much like how the 10 years between Prometheus and Alien Covenant was, so certain things was not needed to be covered. So a lot depends on if they was to show us much set on Planet 4 in the next 1-2 movies, and besides it happens when Sets are Sold off or Dismantled...
Much like the Juggernaught Sets from Prometheus, instead of keeping them Stored because eventually there would be a sequel... they just Re-Create the Sets as needed.

I think its likely that FOX had put the Project on Hold, thats for sure, if you was in their position after the disappointment of AC you would want to try and figure out what went wrong, release the DVD/Blu-ray with Extras and see how the DVD/Blu-ray sales do and responses to the Extras.
Then you can gauge what needs to be worked on..
If you took this route however of Postpone the Project as far as Practical side, and so still allow for the Plot/Story Phase to be worked on and evolved and wait for the results/feedback of DVD/Blu-ray sales, then by this time surely FOX would have foreknowledge of any Take Over, which would mean they would certainly not take any action forwards regarding a Sequel.
The interesting part is the Auctioning off of what ever they had in storage, if we knew what this was, this could reveal more about the Plans and indeed indicate how CANCELED or not so the Project was.

It seems that the post went OT very fast. They have gotten the androids right this far, even Call was Alright.
Why AC did not do very well or more like why I did not enjoy it very much:
Mostly bad human characters
Too much focus on the robots
Too little about the Engineers
A hint that David created the Xeno, which is crap
They got to get the human characters right and I also want to see more of the Engineers and they got to get that right. Reduce the role of the robots because it is boring, Ridley might like it but I do not. Ash in Alien, Bishop (Aliens) and David in Prometheus were all alright but they made David worse in Alien Covenant. I liked the difference between David and Walter in AC but that lost some of its shine in Alien Covenant since they sacrificed (or to be blunt: did not give a shit about) the human characters and favored the robots.
The Engineers was a good idea but it was badly executed in Prometheus but please try to get that right because it could be interesting. Another thing is: how many prequels do they got to make until we get to the original movie? I am not sure that they want to do very many seeing how Prometheus and AC did. Maybe they will do two more at a maximum.
